Predictors of sequence capture in a large-scale anchored phylogenomics project

چکیده
Next-generation sequencing (NGS) technologies have revolutionized phylogenomics by decreasing the cost and time required to generate sequence data from multiple markers or whole genomes. Further, fragmented DNA of biological specimens collected decades ago can be sequenced with NGS, reducing need for collecting fresh specimens. Sequence capture, also known as anchored hybrid enrichment, is a method produce reduced representation libraries NGS sequencing. The technique uses single-stranded oligonucleotide probes that hybridize pre-selected regions genome are via culminating in dataset numerous orthologous loci taxa. Phylogenetic analyses using these sequences potential resolve deep shallow phylogenetic relationships. Identifying factors affect capture success could save time, money, valuable might destructively sampled despite low likelihood success. We investigated impacts specimen age, preservation method, concentration on (number captured quality) while accounting taxonomy extracted tissue type large-scale butterfly project. This project used two probe sets extract 391 subset 13 over 6,000 found resilient capable amplifying samples varying age (0–111 years), (alcohol, papered, pinned), (0.020 ng/?l - 316 ng/ul). Regression demonstrate positively correlated concentration. However, negatively sample method. Our findings suggest projects should prioritize use alcohol-preserved younger than 20 years old when available. In absence such specimens, dried any yield data, albeit returns diminish increasing age.

This paper examines dynamic voluntary contributions to a large-scale project. In equilibrium, contributions are influenced by the interplay of two opposing incentives. While agents prefer to free ride on others for contributions, they also prefer to encourage others to contribute by increasing their own. Main findings of the paper are that (1) agents increase their contributions as the project ...
متن کاملPiecewise Procurement of a Large-Scale Project
This paper studies the optimal procurement of a large-scale project. The project consists of several subprojects to be procured in a predetermined order and yields its full return upon completion. In the unique Markov perfect equilibrium of the dynamic procurement game, I find that: (1) Even though the procurer lacks long term commitment power, both the procurer and suppliers strictly prefer th...
متن کاملAn in silico comparison of reduced-representation and sequence-capture protocols for phylogenomics
In the age of genome-scale DNA sequencing, choice of molecular marker arguably remains an important decision in planning a phylogenetic study. Using published genomes from 23 primate species, we make a standardized comparison of four of the most frequently used protocols in phylogenomics, viz., targeted sequence-enrichment using ultraconserved element and exon-capture probes, and reduced genomi...
متن کاملCaptured metagenomics: large-scale targeting of genes based on ‘sequence capture’ reveals functional diversity in soils
Microbial enzyme diversity is a key to understand many ecosystem processes. Whole metagenome sequencing (WMG) obtains information on functional genes, but it is costly and inefficient due to large amount of sequencing that is required. In this study, we have applied a captured metagenomics technique for functional genes in soil microorganisms, as an alternative to WMG. Large-scale targeting of ...
